When i download my pics from my cf card using a card reader it puts them on the pc in two folders even though it has been formatted and is the same day shoot.

Obviously i need to reset something on my camera 20d but what??

that's because the camera makes a new folder after every 100 shots.
it will start at map 100 and after 100 shots it will go to map 101 and so on.

set filenr to autoreset and the camera will start with map 100 after every format ;)

it will still make multiple folders if you have more then 100 shots on the card !!

Nothing you can do. 20D invents a new folder for every 100 pix.

But i didnt take a 100 shots i only had a 1gb card in unless you mean 50 raw and 50jpg copies?

If the last shot from the camera was #75, and then you took 30 more shots on a formatted card, there will be two folders. It creates a new folder at every 100 shutter actuations, not by the count on the card. Get it now?

Just so you all know. The dos filesystem has a performance issue when a folder gets more that 144 files (don't ask my why 144). This maybe why Canon chose to do this. Just a guess.
