Why does the aperture setting flash with the 550EX speedlight (or pop up flash) set for a shot ? I understand that w/o flash the shot at that aperture/shutter setting would be underexposed - but with flash it will be fine. Why the warning?

I'm guessing you're in shutter priority mode (Tv) and you've set the shutter speed too high to balance the ambient light. (Which both flashes do in that mode.)

If you want to use a high-speed shutter and don't care about dark backgrounds, switch to M.

Yup - that's it.
