Yes, that's the preferred way to do it if flash is the main light source. Put camera in M mode, shutter to 1/200th, aperture to whatever you like, leave the flash on ETTL, shoot away.

I don't understand your last sentence at all.

I have no idea why it flashes in auto but not when the camera is in manual. You shouldn't need to touch any controls on the flash, other than the power switch. Make sure it works in auto, turn the camera dial to M without touching anything else, and shoot away. If it doesn't work you're doing something wrong, or it's faulty.

So, enumerating those settings:

C.Fn 1 - setting this to 1 means automatic flash bracketing doesn't cancel after a single use. I may well set this one.

C.Fn 4 - setting this to 1 changes the power off interval to 10 minutes (default 60 minutes) of a slave unit.

C.Fn 6 - setting this to 1 disables modelling flash.

C.Fn 7 - setting this to 1 means the flash recycles only with the external power source when an external power source is connected (presumably you have a CP-E3 or similar).

C.Fn 8 - setting this to 1 enables quick flash with continuous shooting (what difference does this make in practice, I wonder - I never quite understood the purpose of this C.Fn).

C.Fn 10 - setting this to 1 enables modelling flash with the test button.

flash work well in ettl mode with 70-300mm after above setting did.:)

Turn all your custom functions back to the default while you're trying to get the basics working. I haven't changed any from the default and don't have any need to.
