Could someone please explain how to make sure you have a 3mg file when using a 5D? What is the quality setting you should use?

You realize the file size is going to differ based on the colors and such of the subject you are shooting, right? It doesnt say in the users manual what each quality setting results in for estimated file size?

The file size is a result of multiple inputs. It is not an input. You've got things the wrong way around.
