Any insight on why my old 540EZ speedlite produces extreme underexposures while in ATTL mode with my new 1Ds? If i purchase the 550EX will I have better luck using the AE modes?

Canon Digital cameras only operate in ETTL mode. They don't allow ATTL mode. I'm not sure what your flash is doing. You need to use an EX series flash (420, 550) or use manual flash settings with a flash meter. Please refer to my previous post on Canon EOS Flash.

According to the 1Ds manual (p. 113), when an EZ series flash is used on the 1Ds in ATTL (or TTL) mode, the flash will be fired at full output. To control the exposure, then, you have to set the aperture accordingly.
