Welcome. Why keep them on a shelf where they can fall down? In the bag, on the floor where you can grab it to leave. Best method. :)

Yeah, I find that taking things out often results in not getting everything when you go back out...
Personally I just leave it in the bag or mount it on the tripod.

me too. can be really crucial in a frantic rush for a shot.
If I were you and you didn't like keeping things in bags, you should get a pelican box. Can't ask for too much more storage protection than that and in a pinch you could grab the whole box/case and bring that wherever you need to go rather quickly.

I use a drawer in a lateral filing cabinet. I never know until I leave what bag or pack I will use until I know what I need to take. It takes me about 60 seconds to fully load the gear. I usually take the time to clean things up as I pack them if they need it.
It takes way longer to suffle things from bag to bag and is easier to miss something as opposed to clearly seeing all your gear in a glance and knowing where everything is.
The drawer works way better than shelves, it makes everything easily viewable, it minimizes dust and no shelf to fall off.
If you had one huge bag that would hold everything it might work ok, but as you collect more and more gear it is unlikely you would ever want everything anyway, and besides it would be more hidden in a bag as opposed to being visible in an open drawer.

I have metal cases with foam dividers that i keep on a shelf... Those hold my gear for longer term storage.
i pack a small bag when i go. I am not the gear fanatic that takes everything i own on all my trips. I like the challenge of "doing the best i can" after self-restricting my gear. But i am weird, i guess.

Most of the time I either run out when I did not plan to or run out because I have so little time. Either way, no time to put things back into the bag.

I use an Iris modular drawer system that is sold in Staples and Office Max. When on sale, it is about $20 for a set of two large and two small drawers. They come with casters so it can be rolled around, and you can add or remove or change the order of the drawers in the set. Extremely flexible. I have bits and pieces from three sets to store my stuff.
I put some closed cell foam (Wal-Mart sleeping bag pad, cut up to fit) on the bottom of some of the drawers for protection.

Can you post a pic of this? Please.

Core stuff lives in the bag. Stuff I only have occasional use for lives in another bag(s).

Mine gets left in my Lowepro Stealth reporter 400, with the 430EX (in a Lowepro Sliplock pouch) and a few 'bits & bobs' on a shelf nearby.
The tripod is kept in front of a paper shreader in the 'office' part of the lounge, in the way so I constantly trip up on it :-)

Mine remains in the bag as I take it with me nearly every day...

I've been doing a picture of the day project with a friend meaning my camera goes almost everywhere with me now.
When I go to work it comes inside with me, I'm way to nervous to leave it in the car. I'd rather the car get stolen thatn the camera!

I keep my gear in my backpack and take it with me every day, I use the pack like a purse and keep my wallet and such in the front part. I have a micro trekker, considering geting a larger bag so I have more room for my regular stuff, not camera related, like the ones with a bottom camera compartment and and upper open part.

Always in the bag. With my film gear I had 2 bags - a big and a small. The big took everything. The small took what I needed for the day. It took no time to repack either.
