I was wondering where does the AF point focus on when you guys are shooting portraits? Is it in the eye? or between the eyes? Thanks

Photos of the face, I always focus on the eye...However, the depth of field designates a lot of my focusing...
Mind you, I don't specialize in portraits, however I do take close ups of artists on stage...depending on the lens, it's easier to determine the focus location...with the 85mm 1.8 lens, I'm spot on the face and it's easy to focus on the eye...
If your depth of field will be so shallow as to require you to focus between the eyes...maybe, because the posing patron is facing slightly of center...than by all means focus for a few shots between the eyes...
The difference is a matter of just a few inches....if it makes a difference in your depth of field than it's your decission...
I trust you are obviously talking about other than a frontal face shot...
Lets see if anyone needs to focus as tightly...

For all intents and purpose you want the eyes (or eye) as sharp as possible, that should be your focus point. If it is frontal, either eye is fine. If it is in an angle, focus on the eye closest to you. This also depends if you are using a shallow or deep DOF. Depending on your lens, distance from subject and aperture, you could focus on the bridge of the nose and still get sharp on the eyes.

Any pix where the subject is an animal, includes port. of people, the eyes. If you cannot get both eyes in focus, the nearest eye.

How can you get both eyes when you are using the middle one? Sometimes, I don't know which eye to focus on myself because I want to get a good crop too.

I choose to focus on the eyes. I may need to recompose a small amount, but I usually manually select the focus point that closest to the eyes, focus on the eyes and do a slight recomposure.
