Note that the 50mm will be compatible with full-frame bodies, while the 60mm will only work [properly] on 1.6x crop bodies (xxxD and xxD series).

The 50mm macro is a discontinued lens (AFAIK). The EF-S 60 is a better lens and has a pro and a con compared to the 50.
It is an EF-S lens, so it won't mount on a full frame or a film body.
The EF-S 60 does not have an extending front element. This particular point is big thing for a macro lens, where the lens get's pretty close to the subject.
The EF-S 60 is still a "budget" lens performing remarkably well for it's price.
I would not consider the 50. If you want to consider an EF lens, check out the more expensive EF 100 macro, which gives the added advantage of a longer working distance at 1:1
