If using a CP filter or similar on whatever lens it seems to be a bit tricky (at least on my lenses) trying to rotate the filter if you also have a hood attached too. I suppose you either work with one and not the other.
Is there more chance of a lens flare using the filter without a hood.
I know I could take the hood off and adjust the filter then put the hood back on, but the photo opportunity might be long gone when I'm ready to press the shutter button.

Sticking your finger up the hood to rotate the filter does'nt seem the most ideal way cos usually I end up with a smudged fingerprint on the filter. Anyone found a ideal solution?

Not much you can do. I wouldn't recommend not using the hood because of flare issues. Either align the cpl, and then attach the hood, or use the finger reach. I wish the mfgs. would address this issue. Some have. The Tokina 80-400 has a little thumb wheel built in to the hood for filters, and I believe that Tamron has a rotating hood mt. on their 200-500.

You may be able to find a 3rd party hood that yo can attach to the outer part of the filter.
