I'm sure it is out there on the interweb somewhere but can the St-E2 be used to control multiple flashes. I tried last night and it would only fire one. Moved the St-E2 to my 30D and both fired. I couldn't work out why.

Certainly up to and include the G7, Canon didn't support wireless E-TTL setups on the G series. The G9 is the first camera to have official support for the ST-E2 - though I don't know whether that includes ratios, and whether, with a master capable flash mounted, you can use the C group.

I just tested with my G3, an ST-E2, and 2 flashes (420ex and 430ex) and it fired both flashes. I tried in fully Auto mode, and Aperture Priority (Av) mode; worked for both modes. Here is the proof, in a wonderful colour photo taken by myself in the mirror, which may I add oozes with compositional mastery (erm, the photo, not the mirror ;) )
...well this image is just to show that both flashes fired at once, so I guess yours should work also?? :

sure... all the best with it... i just had my transmitter and the flashes set to Channel A

That's where I suspect the difference lies. With the official support in the G9, I expect B group flashes and ratios should work. On earlier G series, I wouldn't be surprised if you have to have all flashes in the A group - and even then the metering may not work correctly.
You can only experiment - but if it doesn't work properly, Canon aren't going to be interested.
