In the last two weeks I have got the message "err 01" on my D60 with the EF100 Macro USM lens on it. I have done a search and found out that it has to do with the contacts and that it's not unusuall at all. So my question, What do you clean the contacts with? Is it the lens contacts or the camera in most cases?

Err 01 simply says that there is some kind of communications problem between the camera body and the EF lens. Likely, it is in the gold contacts, but it could be on the body or it could be on the lens.
If that is the only lens that you have, then it will be difficult to pin it down. If you have another lens that you can try, then that should tell you more about whether it is in the lens or in the body.
It could be a problem of "loose fit" of the gold contacts, and that will be hard to fix. It could be a problem of "dirty" contacts, and that is possible to clean. It might be something as simple as skin oil on one gold contact.
First, I would clean the gold contacts (both sets) with the cleanest lens cleaner that you have, and with the cleanest soft cloth you have. That might work. If it is worse than that, then using a soft rubber eraser might work, but not a coarse rubber eraser with grit in it.
