It appears that the flash exposure was fooled by several things - reflectivity of the subject elements and possibly the light coming through the door in the background.
This might have been a good situation for manual control of the flash.

I haven't moved from my place and the images were shot in rapid succession. I still find it difficult to understand the logic behind this. To compensate for the reflective clothing FEC was upped by +2/3.

Who said logic had anything to do with it! Little frustrations like this go pretty much hand in hand with flash photography.

Shooting RAW might have been helpful. You could then adjust more easily for the differences. Where you using direct flash?

Outdoor light is not affecting exposure very much, as relative intensity of ambient outdoor lighting vs. ambient indoor lighting is mostly unaltered, even though the flash portions of the comparative shots are quite different!
Reflectivity of the light off the priest's silvery garb is responsible for causing ETTL to evaluate the scene differently. Reflective elements in the scene are the bugaboo of ETTL.
