I am looking for some advice on photographing flying squirrels at night.
I will be in the field with a research crew studying the the little fuzz balls. All the work is a night so all the work will be in the dark.
I will be shooting with a Mark III and a 580EX II.

I will use the high speed sync mode.

If anyone has suggestions for me or things to watch out for I would appreciate it.

I don't think that you will need high speed sync mode, in fact, don't use it. The faster your shutter, the shorter the range that the flash has. So just keep you shutter under 250.

If it's at night you won't be getting any light other than the light from the flash. And when it's dark like that and you're using a flash, the shutter won't stop the action, your flash will.

That's what i would think at least...

You're probably going to have to pre-focus & set the flash on manual. Use the Guide number for the settings.

I'm off to give a talk on day light nature photography tomorrow on Georgian Bay so I should have some time to practice during the night.
