I own a pocket whibal (the smaller one), can I take advantage of this when shooting JPEG? Maybe custom wb on camera while holding the card in front of the lens.. I don't know...

Yes, you can do that. It should work. The way I use mine is I take a shot of the Whibal and when ever the light changes then I set the white balance in post using the card as a reference.

As far as I know, you only need to fill the center circle with the card to set a custom white balance, not the whole frame. As long as it's big enough to do that, you should be fine. I'd try it out on unimportant shots first to be sure.

That is how it is designed to be used, just make sure you ain't shooting any glare on the card. Check the web site. There are video's there and lots of guidance, but the principle is very simple. It's just a custom white balance.

One more question. When shooting the reference image for Custom WB, which WB preset should be activated?

I have used AWB when setting the custom WB, i don't know if it makes any difference what mode you use.
But i have noticed that when using custom WB and flash, you must be careful not to change the way you use the flash because it affect the wb. If you use bounce flash and have set the wb to that, you can't switch to direct flash without setting the wb again with that.

Doesn’t matter.

Sure I've done it before... though I prefer the Expo-Disc for CWB JPEG. It's slightly warmer and I like to add about 50-100 degrees to my whibal references for skin tones.
