Specifically, I want to use an Apple plug adaptor in place of the cord for my 40D CB5L charger. More specifically, I want to just use the small adaptor, not a cord. Does direction on the cord/plug matter when plugging it into the charger?

If the connector of the cord fits into the charger, then you shouldn't have any problems using it. If the polarity of the wires mattered, the plug would be made so that you would only be able to plug it in one way. So, if the two sides of the connector are the same, it doesn't matter which why you plug it in.

That's what I would've thought too, but just thought I'd ask to be sure. Thanks for your help.
For the record, this is kind of what I want to do (with the plug reversed of course):
