Just bought a Canon EF f2.5 50mm compact macro lens for my D60.
Will the magnification in macro mode be half size?, or will it be larger
due to the 1.6 magnification factor?

It will make the "effective" magnification larger in you prints than other wise.
In ther words,. this is a plus for macro work in most cases,. not a drawback. ;)

The captured image will be 1/2 life size. You won't get any more resolution out of the lens than you would using it on a full-frame camera. As CDS says, you'll have to enlarge the image more for any given print size than you would from a full-frame shot, but you won't get any extra detail in.

Pixel for pixel, you will get a larger image over the cropped area with your D60 than you would with a full frame 1Ds, and slightly smaller (about 5%) than you would with a 1Ds Mk II. You will get more detail too provided you are not exceeding the physical resolution of the lens.
