I have recently started using EE and am very happy and impressed with it. The biggest thing I have seen so far is the use of directories, and having to create paths before creating exhibitions. I like to keep exhibitions in seperate directories, so it is tedious having to create paths for each.
My suggestion would be a file system such as:
gallery
--images
----exibition1
--------thumbs
--------microthumbs
--------size1
--------size2
----exibition2
--------thumbs
--------microthumbs
--------size1
--------size2
Using this example, you could set paths relative to an exhibition, and when setting up an exhibition, specify the path to that exhibition.
