So I was told some people have had success repositioning their flash between shots and merging the pictures later. So I went out and tried it tonight and it seems damn near impossible to merge later... any advice?

How comfortable are you with layers? Drag one shot into the other pic holding down the Shift key to keep the layers aligned. Add a Layer mask, click on the mask in the Layers Palette & Edit> Fill with black, & paint in the image, not the mask, with a white brush to just put the change where you want it.
Using masks to hide parts of the image.

I tried that, but it still creates defined lines where the lighting is different

Have you tried using a longer exposure and popping the flash off 2 or 3 times? May be easier than trying to line everything up and get it all even.
