As an architecture student, I build lots of models (miniture scale) and I took a few pictures of my recent project with my 17-40mm F/4L, and I noticed a slight lens distortion.
I'm thinking about picking up a 100mm F/2.8L soon, so when I get that, do you think it'll be better to take pictures of my models with the 100mm macro lens or my 70-200mm telephoto lens?

Hard to answer without a bit more detail on what you are trying to achieve and how big the model is.
For example if you are trying for a shot of the whole model without distortions then depending on the size/scale of the model you may be better off with the telephoto although I'm not sure if there would be much advantage over the 17-40 at 40mm, but if you are looking for a scale person's eye view of the model you may better off with a macro lens but will then be working with more limited DOF.

the model is built on a base which is only 11"x15" and is about 3" tall

I personally don't think a Macro lens is the answer here.
The 17-40L should do fine, but you should work on your angles light and white balance to improve the photos (just my opinion of course).

+1, I agree with John....or just get a tilt-shift lens...it's not my money so why not?!! :lol:
