EE hijacking my frames?

I have my web site set up with frames. There is a small frame on the left containing a nav bar and then the main frame that displays the pages in my site. Once you enter into the EE part of the site and then click on any of the links to go back to the pages I made it wants to open them in a new window instead of the main frame. Is this something I can change in EE or is it something to do with the way my frames are working? I think you just need to set your frames so that links open in the main window of the frame set instead of a new window.
