I am using a D60 with firmware version 1.0.4. I have noticed since upgrading that not as much information is being recorded with each picture. Is the programable and if so where?
Also, is there a program available to print the meta data along with thumbnails?

What are you missing? i don't notice any difference between what my first pics with my D60 showed for EXIF and what my current ones show, given the same mode.

Did you work on the newer image in any other program (including using Explorer or any viewer app to rotate it)? That will cause a radical loss of EXIF data.

Yes I did. I think I may have found another reason. I'm shooting indoor sports. I think some times I'm shooting too fast for the camera to gather the information and write it out.

I doubt that the speed at which you're shooting will make any difference. The camera will just stop letting you shoot until it's got room to take more pictures. And the metadata actually takes up very little space. With the radical difference in your EXIF info, I'd bet that it was post-processing. Shoot something now, transfer it directly to the computer and look at the EXIF before you've done anything else with it.
