Used Photostitch to merge these 2 phots, I am having trouble figuring out the best way to blend out the seam. I am using Photoshop CS.

Any other reccomendations on how to improve are also appreciated. Still learning Photoshop, but have really started to enjoy using it. The options are amazing.

All the advice I can give is use clone for gross level changes and then do a blend on the edges of where you cloned with the healing tool. Sometimes a light erase on the upper image layer at the boundary may be necessary first to find an area to fix. Also generally a curvy border area is less noticeable then a straight one (probably not a good explanation, but best I can do tonight)
At the on-screen resolution you photo looks well blended as is, so I can't offer much help on what I can't see well. Recommend cutting out a smaller section of the area you are having trouble with and posting that for people to see. It will be easier to help.

Actually I can see the blending right in the center, in the upper part of the sky. In the lower part the sun reflection helps a lot (altough you can somehow perceive that the reflection semms "double". But yes, the image is a little small to fully evaluate.

That helped, i used a combo of the healing brush and the patch tool to get rid of the seam. I had only used those for portraits so far so thanksfor the advice.
