I tried to take pictures in city hall with a wedding couple with my D60, pictures come out very grainy with a lot of noise. I used ISO400, 1/4 Shutter spd, f/4, 550EX flash. I also tried to lower the ISO to 200, but the background became very dark. What should I do?

How do you know it is grainy? Are you viewing it on a monitor, or are you printing it out? For many users, images will look grainy on a monitor, but then they print out fine since the printer has far higher resolution than a monitor.
Further, you need to state what resolution/format you were shooting and saving on the CF card. If it is anything except for RAW, then stop right there.

NeatImage is an amazing noise removal software. You can download a free version and give it a try. The only drawback is that you need decent computer to process you images (about 1.5Ghz and 512MB ram). With my old 500Mhz Pentium III, it takes about 15 minutes to process one image!

By the way, with a D60 at ISO 400 you should not get that much noise! You must have something wrong in your settings. Are you shooting RAW or jpeg? If it's jpeg, are you using Large/Superfine? What exposure mode did you use (Av/Tv/Manual/Program)?
