What do you use, if any? I have used simple spreadsheets from MS works in the past, but I know there has to me a better way to do it.

I saw that but not quite what I was looking for. I am more concerned about accounting to accountant/IRS software. In other words, tracking all the profit/loss throughout the year.

I'm using Microsoft Money business edition. It is no longer supported by Microsoft, but on the plus side, it is free now. Do a search for legacy editions. It still works fine, just doesn't have the online banking options anymore.

While Quick Books is an industry leader in small business accounting software there are many other software solutions, and any of them should work for you. If you have an outside accountant I would recomend whatever program they recomend.
I have used Quick Books and it is simple to use, but lacks the audit trail which should be there if more than the owner is accessing it (it is far too easy to change entries without leaving a trail to prevent embezzling, in my opinion).
It should be noted that accountants used a ledger (a manual form of a spread sheet) for many years with excellent results.
