I don't care for the group shots. The reality is, you can't stop that for happening during group photos without coming off like a real ass (IMO). But these are line-em-up photos and I don't care. The couple are clearly advised repeatedly from the time of contract on that we must be alone for couple portraits. Not so much to protect my work as to ensure that I get the interaction I'm looking for. Protecting my work is just a residue of the approach.

Last two weddings I did, I had to wade through family photogs to get shots all day. Saw most of the same shots on facebook tagged to the newlyweds the next day while I was editing away. In about two weeks the couple uploaded the shots I sent them. No problem telling which was which. Probably helped business by showing "portrait by Uncle Bob" versus the person you hired in the first place.

I do not know what is the protocol in usa, but in my country, after church we have group and family shots. After that I ask guests to go in restourant, so we can take photos of bride and groom. We have about 1,5h just for shooting b&g ALONE. This works the best for me, and others work in the same way.

1.5 hours is good amount of time to shoot. Last weekend I only had <30 mins to take a few shots of B&G....she was stressed out also in trying to coordinate some details of their reception.

I ended up taking them out at the tail end of the night to get some decent images with limited areas to work with.

Yeah, I wish I had 1.5 hours!

With regards to guests, as others have mentioned, you just have to roll with it. Trying to control them is an attempt in futility.

Yeah, I have always felt having amateurs take pictures is a positive (as long they're not getting the way) because it's just makes me look better.
