if I have fully charged eneloops that sit unused for a few weeks, then run them tru my smart charger, it charges for a couple of hours before full again.

Am I damaging the batteries by doing this or are they actually being recharged?

Depends on the 'smart' charger. Personally I have never noticed enough of a loss with my sets of eneloops after only a few weeks to bother with 'topping off' before an event. Their low self discharge is kind of one of their key benefits after all, not just their long usage lifespans. I check them all if they've been sitting somewhere for a few months, but that is more because I tend to completely forget what kind of state they are in by that point rather than they usually needing recharging anyway.

The charger I'm using is a Titanum MD-1600L which supposed to be a really good charger.

There's no need to charge them if they've been sitting for a few weeks.
