For that, I just use my 1D since in flight I'm not close enough to spook them usually (at least where I shoot and what I shoot, when in flight, mostly at the sea shore). I use the silent shutter (electronic shutter) of a mirrorless for this simply because I'm so close and the mechanical shutters are so loud it totally spooks my song birds off the perches.
