But i quite couldn't figure out how to do it while applying my watermark. I can always export to the desktop with the WM applied then upload to flickr, but is there a way to upload via the publisher and have LR3 apply the watermark? ShotsInTime

Right at the bottom of the Publishing Manager settings window is an option to add/edit your watermarks. Dave.
