I have a few questions maybe someone can help me with...
I have two Einsteins and one AB400 firing from a Cyber Commander.

E1 ch1/freq1
E2 ch2/freq1
AB ch3/freq1

From my understanding pressing on the left joystick on the CC will fire all lights. Pressing the right stick says it will meter that channel, but is not clear on if it will only fire that one light. All my lights were firing when I pressed the right joystick no matter which channel I had selected.

So I figured out I needed to plug a sync cable into the AB...done. Both Es still firing when I fire press right joystick so I forget the CC for now and go to the test buttons on the back. Sure enough both Es fire when I test either test button. AHA I think I need to turn Slave Mode off on the Es menus. I do that to both. So now I can press either test button and just the one light will fire, same with the AB with sync chord plugged in.

Now I pick up the CC and go to meter one of the Es. Both fire, AB does not...WTF. I go over to the Es and Slave Mode is back to ON...what??? I try numerous times to change Slave Mode back to off, but every time I fire an E from the CC Slave Mode goes back on. If I select the AB and press right joystick all lights fire. If I select one of the Es just both Es fire (expected being that Slave Mode on AB is forces off with sync chord).

Why are the Es going back to Slave Mode = ON?
Am I missing something? Am I not saving the setting or something?
Am I right to expect selecting a single channel the pressing right joystick should only fire that single light for metering?

You need to turn off the slaves from the CC. If you do it from the light, it will be over-ridden the next time the CC issues a command.

Yep, the thing to remember is that the CC stores all of the same settings that are on the light, and from what I can tell, each time you make ANY change on the CC (that would include a new meter reading), it sends out all of the settings on the CC back to the light. That means that generally speaking, if you're using the CC, you want to try to avoid making changes on the lights themselves.

If you DO make changes on the lights themselves, you can do an "Open From Studio" to load the new settings for the lights back into the CC.

IMO, that's the one thing I wish worked differently on the CC. It would have been nice if, when you changed a setting on the light, it "pushed" that setting back to the CC. There are pretty obvious reasons why that isn't really practical though - it would require the CC to be on and listening at all times, which would eat through batteries pretty quick.
