I'm not normally that concerned with crap showing up in the viewfinder as long as the pictures are clean. I'm not anal about keeping my lenses cleaned - I rarely clean them unless they get really dirty.

I keep the sensor pretty clean though.

However, as of late, my 5D2 has gotten to be just filthy in the viewfinder. I set out today to do a full cleaning which consisted of wet clean of the sensor, the mirror, the viewfinder lens on the outside of the body, removed the focus screen and cleaned that.. I even swabbed the prism(from within the mirror box). All are now very clean (when viewed through a sensor scope).

However, the dirt has not moved in the viewfinder. So, I'm assuming the dirt is on the other side of the prism? I'm also assuming that I can't easily clean that myself, as it would require me to disassemble the hood of the camera and remove the prism, correct?

Am I missing anything?

sounds reasonable to think the dirt is between eyepiece lens & the prism from what you've said...

ease of cleaning would depend on how a 5D2 is put together - I haven't looked at a dismantled diagram so can't comment. Certainly the 1D would be pretty easy, but I think it's safe to say the 5D2 won't be the same...

some fairly old canon camera stuff, canon lenses, Manfrotto "thingy", and an M5, also an M6 that has had a 720nm filter bolted onto the sensor:

I found (After trying to clean the focus screen) that replacing it... cleared my dirty view finder.

The tiny ridges on the focus screen are, for me anyway.. impossible to clean once dirty, do you have a different focus screen to try to see if it changes any of the dirt you see?
