I've spent hours working on it (sky was a gray, overcast mess in the original, so there was a bit of work) and I can't tell anymore if it looks anywhere near realistic or clearly shopped. What do you think?

Any other suggestions are welcome too :).

As displayed here, it looks pretty good. But a file downsized and downresed for postng as an attchment can hide a lot of sins. Although you are a tiny bit tilted.

Well, it's mostly the color balance I was worried about, especially the blue in the sky. I think I've done a decent job on the masking/sharpening etc. Which way do you see it tilted?

By the way, here's one of the originals for comparison:

Down to the right. Scroll your screen so that the waterline in the center is parallel to the top of your browser frame. Water finds its own level so the center should be pretty flat.

Gonzo, can you explain this more? To me, the picture is leveled based on the angle OP is shooting at. What I did was minimize my browser and scroll horizontally so my left side of the browser is parallel to the leftmost building, this shows it is parrallel based on the angle.

Isn't that just perspective? The waterway's flowing towards the back of the picture, to the left. And the buildings seem straight enough; weird, I'm not seeing it this time.

In reality, but....in a picture?

I'm not certain how reality would be altered for a photo. To my eye there are areas where the water should be level and it appears to be flowing downhill to the right. I checked it using the top frame and it is slightly. Its not a big deal, but its there.

The edit looks pretty good to me, at this resolution anyway. And yes, slightly down to the right; you can also see it in the vertical edges of the buildings. Just needs a SLIGHT tweak, though.
