Please help me with my 60D

I am very confused with my 60D. I am noticing that when I am taking indoor shots using pop up flush in SS 1/60, F 2.8, ISO 400, I am getting underexposed almost dark pictures. My flush exposure is set to standard. However if I turn the setting to AUTO the camera sets the same settings (SS 1/60, F 2.8, ISO 400) w/flush and the outcome is much brighter. I am using Canon 17-55 Lens. Really confused, can you guys please help me?

Have you used the flash settings menu to enable Wireless master for your 430, by any chance? If so, go in and set the onboard back to 'normal' settings.

Were you using P, greenbox, Av, Tv, or M mode when getting this underexposure?

This could be the reason. It has happened to me before.

Av, Tv and M - when I was seeing the under exposure. But the wireless flush settings make sense, because in the manual and semi manual settings even though I am seeing the flush is firing it does not contribute the lighting to the exposure. However in Auto mode the camera is re-setting the wireless mode... What do you think?

Thanks Eric. You were correct. I reset the wireless setting and everything is fine now. Thank you so much sir.
