Star trails with clouds--How do you cope?

How do I cope with light wisps of clouds that came through while I was taking shots for my star trails? I stack 30 second exposures, and about half of the ones I took tonight have wisps of clouds moving across. Each individual shot looks kinda cool, but when i stack them (using a Photoshop batch process or in Startrails.exe) I get this:

Kinda what I figured. I was hoping someone would have some simple, genius solution that I didn't think of. At least I have some individual frames that are decent. Plus I can make a quick timelapse.

Make a timelapse sequence, that will look cool.
