I actually store it just the same way as you do. My question was more for when it was in use. I realize I'm probably just being too protective. With 28-105 I had been putting the cap back on whenever I wasn't shooting, so with the 50 I found this wasn't working well with the hood on. Last night I shot a Christmas party and just left the cap in the case the whole night and set my camera down many times throught the night. Normally I would put the cap on whenever I set it down. Last night I didn't, and we both survived, so maybe I'll justy stop babying the poor thing. It's just a tight fit. I'm with Skip. I do not use filters unless I need to filter light. The hood itself is good protection.
