Would this be anything like LR does and at first shows the in camera JPG thumbnail as its loading, then once loaded the program does some auto stuff on the image and changes it?
Ive no idea how Aperture works but that sounds like whats happening.
I don't have a Mac/Aperture, but what Dave says is likely the case -- your "quick view" of the image is of the jpeg that has been embedded in the Raw file, which is rendered in the camera using the in-camera settings. Aperture doesn't use those in-camera settings when it renders the Raw data, and so an image will show differences.
The only software that will be consistent between the "quick view" and the default rendered Raw data is the Canon Raw processing software Digital Photo Professional (DPP).
However, once you get used to other Raw processors you can tweak your image to whatever pleases you.
