We replaced all the windows in our IL house a fw years back. Re-trimming was the most difficult part. Not sure why, but call me JJ.

Shims help to level the window before you screw it down. Not all sills are level and you don't want a cock-eyed window. Just put two shims on the sill, place the window on them and adjust until the window is level and screw the sucker down. That's kinda what I though.

The red can Great Stuff works great at filling big cracks but will warp you windows to the point that they will no longer work. Luckily my neighbor passed on this info before I did my windows. Not sure why, but call me JJ.
