Was in this exact same position when the 6D first came out and I chose the 5D2. That being said, at that time, the 6D was more expensive by $300 than the 5D2.
Here's the stuff that really bugged me about the 6d:

Valid point, but I don't know a lot of people shooting 1/8000 of a second.

5D2 also has the same shutter life. 100,000 if im not mistaken.

Agree on the built. Next to a D600 or 5D2, it feels, well, cheap.

For me, the 6D was more expensive and just SCREAMED cost-cutting. These days, I'd grab the 6D because of the cost savings.... or maybe I'd pick up a used 5D2, who knows, it's a really wonderful camera and the 6D has no advantage in image quality under ISO3200.
The 6D is that good above 1600, the color noise is definitely better among other things, it's a full stop better. I can confidently shoot at 6400 when i had the 6D. Canon did skip on a few things on the 6D but other than the sync speed and shutter speed of 1/8000, the 5DM2 lags in a lot of areas, mainly sensor, FPS, the ability to shoot in near dark (-3EV) and other bells and whistles that is beneficial to some photographers (silent shutter option, GPS, Wi-fi).
With its price point being lower than 5DM2 nowadays, I don't see any reason to choose a 5DM2 over the 6D if one is getting into a full frame camera. It's just better in so many ways.
