I suspect the bottom layer of the camera body allows the screw from the adapter to penetrate against the metal skeleton of the camera. I'd be tempted to try different length screws or figure a way to put a washer or spacer between the screw and the wimberly plate.
I'm guessing the issue isn't the screw hitting something in the camera (though it might also be happening).
If you look at the P5 plate closely, you'll see that although it's covered in a rubberised coating, the middle portion (where the screw goes through) is slightly recessed (lower) than the sides.
The idea of this is that it puts the most pressure on the bottom of the body at the ends of the plate (less chance of it twisting on the camera, as opposed to all the pressure being at the screw). The problem is that it means it can stress the tripod screw socket pretty badly on a body that's not tough enough to take it. I think this might be mentioned somewhere in the Wimberley instructions.
Given that the A7 isn't that big and heavy (and I assume you're not going to try a 300mm f2.8 on it!) you could try getting a different plate (that was uniformly flat).
