Used an intervalometer, set the camera on manual focus to do a time lapse, it seems after 3-5 minutes I checked and the camera was back to auto focus!! Any ideas?

Can you set the Manual focus config into one of the custom mode settings, and then set the camera to that mode? Even if it times out it should still be in MF.
