I'm using a 1DMkII and tend to use shutter priority for Birds in flight using either 1/1600 or 1/2000. But I tend to shoot birds at rest as well, and sometime jump back and forth between the two.
I was shooting bluebirds yesterday, and the ones in flight I try and add 2/3 or even 1 stop using exposure compensation.
On the ones sitting on branches and such I could probably just use manual, and preset for the area they landed on branches.
Any thoughts on best methods ?

I don't think there's a "best method" for photographing birds. I think it's what you're comfortable at and getting consistent results.

My first year of photography I used AV mode for in-flights and perched subjects. I had a more experienced photographer challenge me to try manual mode one entire weekend and I did. I switched back to AV mode because I got inconsistent results but he challenged me to try it again and so I did. I haven't switched out of manual mode for nearly 5 years of doing wildlife photography because I'm comfortable with it and like the consistent results I get. I don't have to think about my settings I just "know" where I need to be for the various subjects I photograph and that comes from practice and learning from my mistakes.

As Duane said, but I would add ...don't restrict your self to one mode, it's true manual mode can be advantageous at time's, shooting in raw has an huge Impact on your final outcome because you can ajust your exposure after the shot. Being aware of your needs before you need it is the ticket!! There's a fine line between blowing the whites and underexposed images. I say give yourself every advantage to come out on top!! And never let anyone tell you there's only one way to do it. The other answer is go to the good light and shoot what's in it.
