This is done in system BIOS. For bootable devices there are system-level drivers. All bootable drivers in your list will have drivers pre-loaded after POST.

The 6D does have a secondary battery on the motherboard (not user replaceable). It is a ms614se battery (3.1v lithium, rechargeable) for date and time, and other settings. It could be the 60D and the new 7D II might use the same setup.

I'm not sure what the confusion is here...? USB 3 is backwards-compatible with USB2...?

Exactly why I said it's safer to have bootable USB as USB2, since not all USB3 can be bootable. The USB3 on the mainboard may be a separate add-on chip and thus won't support booting from it.
