Hi, I was with extended family over the weekend and my nephew was filming my daughter in 120 fps on his iPhone, why is it that a phone can record 120fps (and I believe the iPhone6 240fps) but my 6d and 7d can only achieve 60fps

Are there any "hacks" to achieve higher frame rate with Canon EOS cameras?

I don't know about 120 fps, but check the specs.

I've had a look at Magic Lantern but increased frame rate isn't an option, Is FPS a hardware issue or software, surely a 6d or 7d should have the computing power to be able to generate 120 fps even if only in low res

Only if that was a design criterion in the manufacturer's plans... The sensor readout options are not necessarily something that can be changed easily, even of the Digic processor could handle the stream from the sensor.

It has to be a software issue as the mechanical shutter is permanently open, hence the live view on the LCD. At twice the frame rate twice the data has to be shifted, though a lower resolution option say 720 @120fps would be nice to have. At least they have upped the new 7D2 to 60fps @1080

1: it is easier to do 120fps in smaller sensors than larger sensors. A Go Pro will do 120fps 1080 before a Canon DSLR will, watch ;) It's just easier for processors; size matters.
2: getting higher FPS with larger sensors costs more to do. Look at what a RED can do...and costs.
3: m4/3 or Sony will do 120/1080 before Canon. Don't ever forget that Canon tries to protect their Cinema line. m4/3 doesn't have to, Samsung and Nikon don't have to, and Sony doesn't care (they cram tech into whatever they can). Canon put 1080 60fps in the 7dii (and all future DSLRs because they felt the very real pressure from competitors, NOT because they wanted to).

smaller sensor = less data to process

wouldn't the amount of data that needs to be transferred be proportional to pixel count and not sensor size?
The iPhone 6 has an 8mp camera, 6d and 7d are around 2-2.5 times that but can only shoot video at 60fps, 1/4 of the frame rate,
I would love it even with a crop mode vga slow motion, it's seriously embarrassing when I have a camera bag with $7k worth of gear and my teenage nephew can shoot better video than me on his phone

The Sony FS700 uses line skipping and reduced resolution at its highest frame rates. The high end slow mo cameras like the Phantom usually give you higher frame rates at the expense of resolution. WRT the iPhone you don't know what they might be doing including interpolation.
