Probably have Highlight Tone Priority turned on. Find wherever that lives in the settings and turn it off; then you should be able to go down to 100.

If ISO is 2oo, HTP is turned on. If ISO is 200, you minimum ISO is set.

EDIT:
Minimum ISO setting is found under C.fn.I-3.
HTP is under C.fn II-3.

Hey, it's funny, because when I first read this post, I drew a blank -- I had sold my 1D3 several years ago and so didn't have it (or the manual) in hand, and even though my memory got perked a bit, it couldn't recall the answer!

So, since no one had yet chimed in, I decided to move along until someone did, and sure enough, the answer came through, HTP!!

I did recall, though, once my memory got reminded, that I had run some quick tests on HTP to see how useful it may (or may not) be. Since the question had come up here in POTN, I decided to put the results in a PBase gallery and share them, and then life moved on, because since I shot/shoot RAW HTP didn't do me any good.

Anyway, here's a link to that gallery if you're interested:

My guess is that the problem is NOT HTP. HTP would show an ISO setting of 2oo (lower case letters). OP makes no mention of an odd looking ISO value. A minimum ISO setting of 200 (numerals) can only come from having 'Minimum ISO' set to 200, and enabled.'

That could be, although if the OP is new to the HTP process, he/she could just not be used to distinguishing between "oo" and "00"! At this point we'd need to hear from the OP!
