So, I bought Nik Silver Efex 2 a while ago. Then they gave away a bunch of these filters including Silver Efex 2 recently. I figured when I installed the Silver Efex 2 again that it would just write over the old one... Nope. Wrong. When I use Silver Efex it actually runs the filter twice. So I think both instances are still there in the program.
So I went into my Adobe Photoshop CS 6 directory
C:\Program Files\Adobe\Adobe Photoshop CS6 (64 Bit) on my computer
and went into the "Plug-Ins" folder and found the new folder "Google" which has all of the free filters in it including Silver Efex 2 and the old Nik Software folder still there with the plugin still there as well. So I deleted the "Nik Software" folder. On my computer the free ones were put into the "Google" folder under the "Plug-Ins" folder so in a sense I had both versions of Silver Efex 2 running and whenever I'd use that plug in it would run both Silver Efex plugins from each folder they were in... Actually, I believe both were loaded when the program started so I guess they were both running.
YIKES!!!
Anyway, if anyone else is having that issue just delete the old filter directory and that should fix it. I've tested it and it works correctly.
Here you see the 2 instances of the Silver Efex filter which has ran after I put the image through one time.

You can see here closer up that the second time it ran the filter actually diminished the look of the photo some. Note the lighter version in the top (second running of the filter).
