Need Help On Camera Settings For Bracketing

I just received my 5D3 back from service at Canon. Of course, they had to jack with the settings. I do a lot of my nature/landscape shots with bracketing, either 5 or 7 images and either +- 2 or 3 stops. It was fine when it left, but I went out today and took 3 groups of 7 images. I use Photomatix for the merge, and all 3 were out of focus from not aligning correctly. They were all taken using tripod. I’ve combed over all the settings, and the only thing I found that ‘might’ be wrong is the Safety Shift was set to TV/AV and I think it was set on ISO or disabled before. Would that setting affect the alignment that much? Any other ideas? Settings to look for? Thanks!

SOLVED If it saves someone else some headaches, here is what I figured out to fix this. After 2 days of hair-pulling frustration, and resetting every setting imaginable, it turns out that in LR, in Develop window, the "Transform" option was set to Auto. It's been like this for years, never caused a problem before! But when I turned it to Off, my images were once again aligning correctly with 7 bracked shots in Photomatix.
