How can I stabilize a shaky timelapse?

I did a timelapse during a boat ride on the Huangpu river when I visited Shanghai earlier this year. When I had put it together on my computer I noticed that some parts seem "shaky" because the boat was moving up and down from the waves. I've tried stabilizing the video with Premiere Pro's Warp Stabilizer but that didnt have the effect I wanted. The problem is, that there isnt any reference point visible throughout the the video that one could use to align the images. I'd like the video to be smooth without the "bumps" and still keep the framerate at 25fps. Do you know of anything I could do stabilize the video?

Picking up at about 00:12, perhaps you could slice up the clip into subclips, stabilize each subclip, then manually register the subclips at each transition?

The alternative would be to tediously keyframe your own motion stabilization... which would take a lot of brute force to accomplish.

Or, a combination of the two methods.

Perhaps some motion blur would help smooth out the look.

Do you have AfterEffects? After Effects has some pretty good tools for rotoscoping and tracking masks to stabilize motion. With this footage, I would scrub and make sure my tracking is with the harbor line in every frame (which goes pretty quick with AfterEffects).

The speed you had made me dizzy so I slowed it in half then used Mercalli 4.0 at different rates to stablize (ended using 75%).

The beginning of your video move really fast but the last half was shot much better. I'll try varying the frame rates in the first half to see if it helps but it will ake a while.

EDIT
I tried using a variable frame rate for the first half but I can't really say it was much better - different but not necessarily better.
