I use

1: set function when shooting (set to 2 change picture style)
2: long exposure noise reduction (set on 1 auto)
4: shutter AE lock (set on 2 AF/AF lock no EA lock
8: ISO expansion to 3200 (love that one)
11: menu button display position (on 1 previous)
16: safety shift in TV or AV (set to 1 enable)

The main one I use is to set the focus and AE lock separate (C.Fn 4-1).

The Mother of all Custom Functions - CF 4 set to either 1 or 3 to shift focus to the * button. Other CF settings include CF13-1 (multi-controller direct to allow direct selection of AF point with multi-controller), CF14-1 (flash average rather than evaluative) and CF15-1 (2nd-curtain sync)

I use C.Fn03 Flash sync speed in Av mode set to 1/200sec. I find without that I forget to use a tripod and always get camera shake. I suppose I could just use M mode instead.
I also use C.Fn01 to use the SET button when shooting. Might as well do something with it.
