I am also having the same problem - for every card I import! It's a pain in the butt.
FYI, I am using a MBP running LR 1.0.

I've gone back to my old method of copying and pasting from the card to a folder on the hard drive. It's not hard, complicated, nor time consuming, and I can be sure that Adobe's download app isn't mucking around with my originals. The auto-download was a minor convenience, so it's no big loss.

When I have this happen - sometimes but not often - I just re-run the import as Victoria mentioned. The ignore duplicates function just picks those that weren't picked up first time around and always seems to get them on the second pass. A pretty quick job as the ignoring section hardly takes any time.
