When you upload images from your camera, everything is auto rotated. For the first time this weekend I tried a card reader and none of the images were auto rotated. What am I missing?

The files in particular I shot in JPEG but I usually shoot RAW. I've been using Zoombrowser to transfer the images, and I view them in Bridge. 5D | 5DIII | 1DIV| 16-35 f2.8L II | 24-70 f2.8L II | 70-200 f2.8L IS II | 24 f1.4L II | 35 f1.4L | 50mm f1.4 | 85mm f1.2 II

I guess Zoombrowser was doing the rotation for you, using the camera's sensor information stored in the EXIF data to adjust the orientation. When you use a card reader, you just copy the files bit-by-bit, so they come as they are stored in the card.
