DPP acting up

I took some low light shots today and I ran them through noise ninja and they cleared up great! but now when I try to open the the same pictures that I ran though Noise ninja with DPP are very noisy. But when I open the same pictures up with windows viewer they are clear. What's the deal?

Not sure whether this is really the case, but my guess is that DPP is still using an embedded jpeg for displaying the image, or it's cached something.

Or, you may be looking at the original file itself :) (Very unlikely, I know... but people have done that before :P)

DPP is a RAW converter and if the original metadata is still stored within the image info it may be reading that... Try saving cropped version run through Ninja and see if it's still cropped when you open it up in DPP...
